Now I got it!

The one key step is, to copy the .hex file in the root directory of the Project and NOT in the Qsys System directory where the original .hex File is located. After that, I had to do "Processing>Update Memory Initialization File" in Quartus II Menu and re-Compile the whole design!

I assumed that Quartus would update such files on its own while compiling, but it doesn't seem so.
