I'm not sure, but I think that the PCI express hard IP can be used (on the SOCs that have them) without an additional fee. However, you will need to buy Quartus if you want to use the PCIe specific tools that I can't remember the name of right now. My understanding is that you can use PCI express with the web edition of Quartus, but the tools to tune it are only available in the paid edition.

There are also bits and pieces of a RapidIO implementation available on opencores.org but you would be in for a lot of work to implement RapidIO with just this.
