I just talk to my Arrow Altera rep, (I was talking to them today).

He said basically a few of his customers have done straight comparisons back in the quartus version 11.0 day's and found the Linux version being significantly faster.

I've never done a straight hardware identical comparison myself, but the general feel has been linux is faster.
