How to flash fpga and NIOS2 design ?

HI, I have a DE2-115, i want to finalize my design on FPGA. How do i store my hardware and software design into de2-115? I've created EPCS controller, tristate bridge, CFI controller...

I left out 1 thing.

I do not have any pin assignments to the EPCS controller in the my top module, cause I heard it will be connected automatically by quartus 2.

is it true?
