FPGA Configuration problem using Flash Memory

The MSEL pins determine the configuration mode for the FPGA. Table 2-7 in the user manual details the option for your board. You have to set the pins correctly for it to work. In addition, your board has Mode DIP switches and the RUnLU switch. These must be set accordingly.

When I asked if your MAX pin assignments were correct I also meant the configuration pins to the FPGA. Doesn't do much good to be able to load the flash if you can't talk to the FPGA. Table 2-10 in the manual details the required signals.
