Hi, To program the EPCQ32 flash memory from Cyclone V (5CEBA4F17A7) do we need to change the configuration setting to active serial x 4? or can i just generate the .jic file and program through jtag...

Assuming you using custom board, is your MSEL set to AS mode?
EPCQ32 supports for both ASX1 and ASX4 mode, but it also depends on how hardware is designed. Refer to link below - Page 7
