Eclipse Debugger jumping up and down

I am trying to debug some code using ecilipse (as supplied with quartus 11.1).

When I step through the code while running the hardware the highlighted line of code jumps backwards occasionally and the variables do not appear to have the correct values. I have stopped using it and resorted to printing out variables to help with debugging.

Any help would be appreciated.
