http://www.altera.com/literature/hb/cyclone-iv/cyiv-51008.pdf (http://www.altera.com/literature/hb/cyclone-iv/cyiv-51008.pdf) For VCCIO voltages of 2.5V and above, the USB-Blaster must be powered by VCCA - 2.5V (figure 8-23). For VCCIO voltages below 2.5V the USB-Blaster is powered by the VCCIO voltage (figure 8-24).
