I assume that you're not telling the tool you're using an external CLKUSR? (Just a suggestion)

So, the issue of the day is: what kind of problem would go away when we raise the voltage from 2.5 to 3.3?

The only voltages you have at 2.5V are the VCCA/VCCD voltages right?
Do these voltages even need to be powered for the device to exit power-on-reset? (Check the handbook). Try not powering them at all and see what happens.
