This may be the Reason: Cyclone IV E supports active parallel. Cyclone IV GX doesn't support active parallel, only serial, JTAG and FPP. And FPP is not supported on every GX. See: http://www.altera.com/literature/hb/cyclone-iv/cyiv-51001.pdf on page 10.
