Adding an algorithm

Hi all,

I'm confuse about a step to add an algorithm to a design. In general the algorithm is controlling internet flow.

the question: where does the algorithm place? is it in Quartus II or Nios II? and what's the difference logically?

    put on nios using Eclips platform, if it is software written in C etc. of if its written in VHDL/Verilog /AHDL or Schematic design entry put it on design sheet using quartus.
