You can open the alt2gxb in the hierarchy of quartus (after creating an instance in SOPC Builder) It's located as a sub component of the TSE. In the Megawizard which should open upon double clicking should show the expected "in" clk to the GXB. I set this to 156,25 i.e. the xau ref clock of the board you have. An external PLL will as you indicated not work so you need to feed it from a pin. I used the 156,25 without this and it worked for RX but TX failed quite naturally.
