Board looses flash content, when HSMC pins are switched on/off

I have an external DLP-USB1232H USB module sitting on HSMC pins of CycloneIII 3C120 Dev Board. I am programming FPGA from flash memory after turning on power. My problem is that USB module that is connected to PC causes deletion of board flash memory, when PC is turned on/off. Any idea how to solve this problem?
