What file does pin planner modify?

When I launch the pin planner from within Quartus, another application pops open. From that app, I can modify the pin assignment and other properties. There is no 'file save' operation. It just seems...

You can edit the .qsf even in the opened project (inside Quartus or external), it will take precedence.
