You may try with this in the qsf:

set_global_assignment -name PRE_MAPPING_RESYNTHESIS OFF

set_global_assignment -name REMOVE_REDUNDANT_LOGIC_CELLS OFF

set_global_assignment -name REMOVE_DUPLICATE_REGISTERS OFF
