quartus_map ended unexpectedly 12.0 sp2 upgrade

So I just now removed _all_ of the QSYS subdirectories associated with the QSYS synthesis, removed the quartus db and incremental db subdirectories. Next I ran the QSYS synthesis followed by the quartus compile and the compilation is now successful again.
