Programming DE1-SoC FPGA only from Quartus Prime Lite Edition Ubuntu 16.04

That's correct, "jtagconfig" is a part of Quartus.

Your output means that it does not detect any USB blasters when you run as user jfrye. Next try to see if it works as root: 

sudo  /home/jfrye/Quartus/quartus/bin/jtagconfig
