Pin Assignments for a microchip

So I want to be able to flash the data to a micro chip. The flasher that I currently have is a .Hex, which I do believe could be converted from .vhdl. How would I go about assigning the exact pin using quartus. Or whats the best way of doing this rather than a fpga because from what I know its just a display not for making a physical chip that could be removed.
