Hi kboehme, sorry you've hit this problem. I suspect that if you lock down your floating regions (instead of simply deleting all of your partitions) you should be able to get around this.

If you're willing to file a service request at http://altera.com and attach a QAR file of your design, it would help us try to track this down.
