I'm on x64 too, and there shouldn't be such problem, because jtagd always runs natively, at least in Quartus. I haven't tried the standalone programmer though, so I guess I'll take a look at that.

Meanwhile, try --64bit on the jtagd command line or export QUARTUS_64BIT=1.
