I use Modelsim SE, and the licensing tools are a separate install (downloaded from Mentor).
I'm not sure where the Altera Edition keeps this tool, if it even has it. Look in the Modelsim folder. Otherwise you can download the licensing tools from Mentor.
What is your LM_LICENSE_FILE set to? Does it have other tools in there? Try reducing it to just your Modelsim license if you have the variable set to multiple files. I know that MATLAB likes to be first in the list ...
