Don't you have a selection between all available programming adapters as with other tools? I often use Programmer, SignalTap II and Source&Probe with multiple adapters.

I've run into the same problem. I have a standard USB blaster, and a BeMicro; and they will not work at the same time. Device manager shows the second device with an exclamation mark, and indicates that it couldn't load the driver because a previous instance is already in memory.

Seems to be a special driver installation problem. I have used both adapters (USB Blaster and BeMicro) plugged in simultaneously with WinXP SP2 and Quartus 9.0.

FvM: are your USB Blasters all of the same rev? i think 2 Blasters of the same rev have the same device ID which does not allow multiple to be on 1 PC. i think there is a way to change them floating around here somewhere.

I think, I also used same revision some times, I can't recall it at the moment, but I can check occasionally. Generally, USB Blaster is enumerated by USB port. If I plug another (also different revision) device, they possibly change their logical port name in the JTAG server (like USB-1, USB-2). So they are apparently not distinguished by revision at this place.
