I believe this has to do with the JTAG connection. Try going into run/run configuration and selecting the target connection tab. Click on refresh connection, then deal with any issues that may be exposed there. Sometimes just refreshing the connection is enough to clear the error message.

This will also occur if the Timestamp and/or System ID do not match.
