As I understand it, you are inquiring how to reduce the power consumption for some of the XCVR channels which are temporarily not used in user mode. These channels are instantiated in the design and will be turned ON when it is needed without re-programming the device. If my understanding is correct, for your information, you may hold these XCVR channels in reset mode to reduce the power consumption. For Native PHY design, you would just need to assert the reset to the reset controller which will then put the PMA and PCS blocks of XCVR in reset mode. When you need these channels, just release the reset.
