As I understand it, you have some inquiries related to some parameters inside the Native PHY generated HDL file. For your information, these seems to be internal parameters which was configured by Native PHY IP core based on your Native PHY configuration. Since these are internal parameters, I am unable to locate any specific info on them. Sorry for the inconvenience.
For your information, generally it is not recommended to edit the HDL file generated by the Native PHY IP to avoid unexpected behavior to the XCVR.
Would you mind to further elaborate the specific issue observation when you refer to reference lock issue? Some screenshot or signaltap will be helpful.
