Nios II Programmer

No it looks fine, you don't have any unlicensed core in your project. Could you look at the "Generated Files" report (just under Encrypted Cores Summary) and verify that it generated a .pof file?

Then go back to the Nios II programmed and verify that you really have the exact same error and not a new one, because I don't understand why you would still have a license problem when flashing the project.
