puuuh .... where to start ...

for me it is clear that you have these problems, but how to describe that.

imagine all those smal tracks as inductors and how they would behave with current changes due to switching inside the fpga ? gound bouncing and other nightmares

your pcb is far away from a a impedance controlled power supply

changes on the different voltages can't be correctly handled by your voltages regulators.
