Implement Arduino into Altera FPGA

I would use a slightly different sequence.

1. Download the AVR core

2. Simulate it in Modelsim

I like Altera but it's NIOSII is just too big for a simple MCU. And it's 3.3V pin can't tolerant 5V annoys me.

"Too big" depends on what you are trying to do. If the task is simple, write a state machine :)

As for 3.3V vs 5V tolerance. If you are developing your own board, then that becomes a non-issue as there are bus switch devices that can be used to protect FPGA I/O.
