FPGA configuration time and PCIe secification

Has anyone used the PCIe interface of a Cyclone device while configuring it using the AS (active serial) scheme? I'm using a Cyclone IV device (EP4CGX30F484) and planning to use its PCIe interf...

You cannot meet the configuration timing using AS mode. The handbook states that AS mode cannot support PCIe. You're on the right track for determining what timing parameters are needed, but if you use the worst-case values for the AS mode parameters, then you cannot hit the 100ms window.

You need to use a MAX II CPLD plus flash (eg., QSPI Flash) and Fast Passive Serial or Parallel configuration mode.
