I can see two potential problems: static electricity and vibration. But it shouldn't be a problem if done with care.

I don't really see the point though. With the size of the chips I think someone can guess the kind of components it is, and by fiddling around with the JTAGs lines, one could figure out the exact reference of the FPGA and flash...
