Please refer the Agilex-5 device schematic review sheet.
I think you can achieve all your requirement from the HPS IO's.
But, instead of UART0 you can use the UART1 and it will not make difference in accessing.
Also, you can route this UART0 to FPGA fabric as well.

- USB0 (USB3 Controller)
- USB1 (USB2 Controller)
- UART0
- HPS JTAG
- eMMC (4-bit)
Can any of the other peripherals be moved so that UART0 is accesible?

The easiest thing to do is to try it out in the Parameter Editor for the HPS in Platform Designer. The tool will let you know if the peripherals you want to use will be available based on the choices you make there.
