I've just noted that on Quartus 11.0, the option Project -> Archive doesn't include .qsys files.

Altera_Forumi recall hearing this is on the to do list at Altera. you might post this on to the Qsys Wiki:

I've just checked on Quartus II Software Version 10.1 SP1 Release Notes and I've seem this issue there. Looks like it wasn't fixed on Quartus 11.0.
