I've just noted that on Quartus 11.0, the option Project -> Archive doesn't include .qsys files. I needed to copy this file manually.

Honored ContributorI've just checked on Quartus II Software Version 10.1 SP1 Release Notes and I've seem this issue there. Looks like it wasn't fixed on Quartus 11.0.
