Seems that my board is a bit different than what is on the Altera website. It doesn't seem to contain a 5SGXEA7N, but a totally different part and hence the BTS doesn't seem to run. It this correct?

Confirmed. Same on mine. PowerMonitor and ClockControl appear to work, though.
