In what way do you needs backwards compatability? They wont be pin compatible because of different packages. But unless you have specifically instantiated Cyclone 3 elemements in your code (which most people wont be doing) the code should port across the two chips as easily as just changing the device type (and pin allocations) in a quartus project. No source code changes needed.
