I have encountered this error message in Quartus II 10.1 when I tried to open an SOPC Builder system that contained a component that was not present on my file system. Adding the component on my file system and reopening the SOPC Builder system fixed the issue. Note that I got a warning message in the GUI log window of SOPC Builder about the component not being present in the library. However, there was no obvious link between this warning and the final Java error message, which was unfortunate.
