Why are there SignalTap II Logic Analyzer assignments in my .qsf?

Description

In the Quartus® II software, if the SignalTap™ II Logic Analyzer is enabled, SignalTap II information is added to the Quartus II Settings File (.qsf). Compilation processes such as Analysis & Synthesis and the Fitter read the .qsf, not the SignalTap II file (.stp).
