You might see the above warning when compiling an ALTMEMPHY-based DDR2 Controller in Arria® II GX devices:

Warning (15946): DQS_INPUT_FREQUENCY parameter of DQS delay chain should be equal to the INPUT_FREQUENCY parameter of DLL

Resolution

The warning is the result of number conversion errors inside the Quartus® II software and can be safely ignored.
